The Mission restaurants specialize in "simple, healthy, tasty food with a focus on artful presentation at an affordable price". They are open for breakfast and lunch. They provide a gluten-free menu on their website, but they may not provide it at the restaurant (see first "Comment" below).

An update on the Mission restaurants, at least the one in North Park:
They have a great GF menu online; however, they do not have one
onsite. Neither the hostess nor the waiter knew anything about GF
except to advise us that we could order most any of the dishes except
pancakes, and the bread would be substituted for GF bread.
I was getting scared but chanced it anyway, and neither my brother nor
I got sick. Thank goodness. Food is great, prices low, and portions
huge... I wish the staff just gave us more confidence about
ingredients and cross contamination.

"I like the Mission restaurants a lot. They even have gluten free bread available as a regular item, if you want it. I found this out when I ordered a meal, and requested that it be gluten free. It came with two pieces of toast on the plate. I asked the waiter about it, and it turned out to be gluten free bread. They don't have any corn tortillas, so I sometimes order a burrito without the tortilla."
